What things have gone wrong with the car?
Comfort is good for Jeep standards. Not a high priority for most Jeep owners. If you want comfort, shop for an Audi.
Typical replacements for windshield.
Front wheel bearing replaced at 120,000 miles.
Radiator out at 105,000 miles.
As for cosmetics, the paint has chipped off both outside mirrors. I have seen this on other jeeps also and appears to be defect on the 1999 models.

2nd Jeep Wrangler I have owned. First was a 91 Jeep Wrangler 4.0L which had 170,000 miles when it was sold.
It's just something about a jeep that makes driving fun. Yes, it's loud and you are going to feel the bumps in the road. But that's the ruggedness of a jeep. (Hence, the "it's a jeep thing" logo)
I have owned Ford, Chevys, Plymouth and Pontiac. I still feel the in-line six, 4.0 L is the best American engine made. By the way, that old 91 Jeep I sold at 170,000 miles, I just saw it on the road with it's new owner 5 years after I sold it.
Take care of maintenance and this engine will treat you well.
